Het onderzoek van Maarja Beerkens richt zich op bestuurskwesties, regelingen en empirische beleidsanalyse en -evaluatie. Haar interessegebied is hoger onderwijs en wetenschapsbeleid, waarin ze wetenschappelijk heeft gepubliceerd en beleidsadvies heeft gegeven in verschillende landen (Armenië, Botswana, EU-landen).
